One remote is still working fine. Do I need to deactivate the working one? I'm afraid it won't work again if I deactivate it. I deactivated the non working one before I tried to activate the new remote.

Try this: Press and hold the "learn" button until the LED goes out. Now no remotes should work. Now program in the remotes: Press and release the "learn" button and within 30 seconds press and hold the remote button. Continue to hold the remote button until the lights on the opener blink. Do this for the additional remote(s) as well. If you still cannot get the one remote to program in then it's likely failed and will need to be replaced.
