First, usually when this happens you are accidentally erasing codes out and then programming another.

These machines can only program a certain number of remote devices in to the receiver board. It sounds like this might be the case. This can happen even if the remotes are the same 2 over and over. And it boots the last one out. First find the colored learn button on the machine. Press and hold the button until the led light by it goes out. This erases all codes from the machine so more can be input. Wait 1 minute. With remotes in hand press the learn button like a door bell and then the button on the remote and the light bulb should flash. This tells you that the remote has been accepted. Repeat for all other remotes. For the Keypad if you have one push the learn button and then the 4 digit code on the keypad followed by pressing the up/down buttons 3 times.

If this does not fix the problem you will either need a new logic board or a whole new unit. If this is the case it probably seems fishy that it happened right after you had to replace the battery, but actually it probably malfunctioned and kicked out that remote from the logic board and it seemed like the battery. I actually have seen this in person. You can find all the products I mentioned at Sears or Sears.com. Thanks BB

This is a great place to go for advice, especially if you're low on funds and you could resolve the problem before calling and paying a service call, if it's an easy fix. I'm glad you are there for me.
