I have a garage door opener model 139.53664SRT2. I have 2 remotes 3 blue buttons and a keyless entry model 139.53684.
I just moved into a new house with this installed and replaced the batteries in the remotes. Now it will only let me program one remote without the keyless entry working or if I program the keyless entry first it won't let me program a remote. I held down the SRT button for 6 seconds to erase all remote control codes. I followed the steps to add a remote and I can only get one of the 2 remotes to work and the keyless entry wont work. If I try to program the keyless entry first it will work but won't let me program the remote controls. I have 2 remote controls that have blue buttons in a gray case. The keyless entry did work when I moved in the house along with the 2 remotes. One day both of the remotes stopped working so I replaced the batteries and this problem came about.

Your blue button remotes and the model number 139.53684 keyless entry should work with your garage door opener. I suspect one of the remotes has failed and is causing the other remote and keyless entry to not work together.
Try removing the battery from one remote and programming the keyless and the other remote at the same time. If the remote and keyless work, replace the remote you removed the battery from. If the keyless and remote don't work together, put the battery back in the remote and remove the battery from the other remote. Erase the codes and try to program again.
