I have a garage door opener model 139.53664SRT2 with two three function remotes and a keyless entry. Only 1 will program.
The keyless entry is model 13953684. I held the SRT button down and then the yellow light glowed solid. I then went to the keyless entry and typed the new pass code, hit enter, but light does not blink. I can only program keyless when I erase all units, then it programs keyless but won't allow the 3 function remote to program. Brand name is Craftsman

Your garage door opener is the security+ rolling code version. The keyless entry is the correct model for your garage door opener.
I suspect the remotes you are using are not security+ remotes. The correct remotes for your garage door opener are 139.53778 for the standard size and 139.53758 for the compact remote.The correct remotes will have blue touch pads.
