Why doesn't my remote program to the garage door opener after I replaced the battery?

I replaced the battery in a working remote for a 139.53990D Craftsman unit. I read and understand the directions for reprogramming the remote but the unit will not send a signal to the remote, it will send a signal to the keyless entry. I push the purple learn button but the lights do not flash except when I use the keyless entry.

It sounds as if the logic board in your garage door opener doesn't have any space left for codes. The logic board will accept 4-6 codes at a time.

You will need to erase the codes from the logic board, to do this hold the learn button on the rear of the motor unit in, until the light goes off. This erases all previous codes, and you will need to reprogram all remotes and the keyless entry. From your description I think you know the proper way to program the remotes and keyless entry.
